Yes, there are two ways to do this on BaconReader Android.
Either open the subreddit and select View Sidebar from the menu in the upper right, then uncheck the "Include in r/All" checkbox, or you can go to "Manage subreddits" from the drawer, tap the Exclude tab, and add subreddits to the exclude list from there.
