The subreddits you see are the defaults set by reddit for those who are not signed in. Click on the LOG IN item at the lower left and log in to your reddit account. Once you log in you should see your personally subscribed subreddits.
When I download BaconReader I am autosubscribed to a number of subreddits I would rather not see.
